Trouble starting after rebuild

Just finished rebuild a 5S-FE for my 90 Celica. Everything put in and plug in. Turn key and everything got power. It crank and was able to start for a couple times. It ran crappy for a few time but once it ran for a minute smooth.
When it run crap, my APEXi SAFC doesn't get power and its getting power from ECU. Of course SAFC at 0 setting so it just works as a gauge. ECU code 14, ignition signal could be ignitor or ECU.
I also have CompuStar alarm.
Now why does ECU lose power when I crank and after its started? Bad ground somewhere? Or alarm in "protect" mode preventing start up? I didn't hook up starter kill or remote start to alarm.
