If you have access to the complete MT car... you'll want the following stuff:

Pedals
Clutch master cylinder
Clutch slave cylinder
All clutch lines
Shifter base and cables
Shifter surround
Gauge cluster surround
ECU (the wiring other than the A/T wiring is the same as long as it comes from the same year car)
All three transmission mounts with brackets
Axles (your stock hubs are fine)
Correct flywheel for your motor (6 or 8 bolt)
New clutch and pressure plate

That should be about it... I'm sure I missed a few things in there though. I believe there is a small issue with wiring the "Park" switch and clutch switch that you might also have to figure out to get the car to start...

he will need a car with a manual in it for everything that touches the trans but the axles, or he can make his own can of worms and put an e153 in it

The E153 is not a huge can of worms... I have one in my car.

Of course, doing the standard 5-speed is plenty for a stock 3s-fe...

I just searched for jetspeed's swap thread but couldn't find it. That is probably the most informative thread I've seen on the subject.

EDIT: I found it. http://www.toyotanation.com/forum/t85352.html
