Quarter windows on station wagon.

I've got a rust-free (fading, slightly dented) 1987 Camry wagon (with a 5-speed, thankfully). I'd like to keep it from rusting but the quarter windows are very leaky and I have to siphon pools of rainwater out of the spare tire bay after a storm. Has anyone r&r'ed these? Is it pretty much the same as replacing/resealing a windshield, or are there some tricks to be aware of?

Are you sure its the quarter windows? On the sedans, at least, the popular spot for a trunk leak to happen is around the tail lights.

To find the leak, you will probably have to remove most of the interior to find the drip marks...

It happened on my wagon as well.
The water entering rear door in most cases leaks out through the drain holes at the bottom only seldom getting into the wheel well; 87 year model have tendency to leak at rear door because of high "quality" repair due to tail gate rust TSB as the jerks in the dealership did not change the seals around the taillights
I also have had major leak from around quarter windows
I ended up removing the moldings around each of them and applying budget 3M windweld equivalent black polyurethane roof and flashing sealant from Home depot to gap between glass and body at the upper and rear areas of the seal. It holds for 3 years so far.
The original sealing tape tends to melt and run.
it collects on the inside of the inner window trim.
removal of these trim pieces are necessary to expose two nuts attaching the rear section of the outside moldings
Wait for the colder weather to clean it out as it similar to the "black chewing gum" and sticks to the hands
The roof channel and upper moldings are removed using molding removal tool.
There are 4 plastic clips for the upper molding; I managed not to break them during removal.
