If you have the engine out, I'd make sure to replace the rear main seal, the distributor shaft 0-ring, cam seal, the timing belt, water pump, oil pump o-ring, check the oil pan gasket. If you haven't pulled the engine out yet, check the compression and see how that looks. With the engine/tranny out of the car, you should not have a problem looking at and repacing the power steering hoses, if necessary. Also, before you take it out, check the engine mounts, because at least the rear one is much easier to replace if you don't have an engine on top of it to worry about, lol. As for transmissions, you should be able to use any gen 3/3.5 up to 1996, i'm not sure about the gen 4, but in theory unless they are controlled different they should work as well. Before you put another tranny on it, I'd replace the seals on the differential (2) and perhaps the shaft seal as well. Good preventative maintenance and most of it is a whole lot easier to do with the engine/tranny out of the car.
