When attempting to find leaks visually look or run you hand to check for water and attempt to determine the highest point where the water starts. On the rear leak place you hand up on top of the frame where the trunk lid torsion springs mount and check for water.

Check for gaps in the body sealer under the roof molding and in the front and rear window sealer. Check for missing rubber body plugs. If you have a sunroof confirm the drain tube is clear.

There was a TSB out for front compartment leaking in the area you describe but it was for 02-06 Camry. Poor sealing of the engine compartment rear wall near the upper door hinge and inner frame box structure. You will need to remove the inner plastic wheel well to check these areas.

Start with checking the window seal on the side that water collects on.

Ouch. Check that first.

Your trunk leaking problem could be one of these :

Water in the trunk coming from what looks to be left tail light assembly

This fixed my problem, but I'd have the sunroof checked (really) especially if it was custom made, then see if you still got water in the trunk. Cheap part, real easy fix.

Another common problem was that the condensation outlet hose for the AC system was clogged or routed inside the car instead of hanging out underneath. But that would passenger side I think.

Anyways good luck and if you find anything, pics would help. This kind of problem has to be adressed before electrical problems or rust problems start to appear.
