i would like to utilize the aux option on the head unit or amp to use media player's headphone jacks, how should this be done?
All that is left now is a good subwoofer and an amp for the subwoofer...
I hear one quality 12'' should be more than enough for non-competition/recreational...
What am i missing here besides an amp kit, additional adapters, wires, cables...etc?
Is it possible to just buy all the gear and have a shop just install it?(since i am pretty certain that shops will cost more for product) or is that generally frowned upon since they would like for you to buy the products from their shops? I am from illinois so i will be looking at IL locations on that list...
How much should i be looking at for installation/labor in general?

yes you can do that, but at that point you might as well have bought everything from the shop, cause I think they'll charge you more for labor if you don't buy everything from them. JL is great stuff, good choice. If you can afford it, their top of the line subs are awesome, but their lower end stuff isn't worth the price IMHO.
since your gonna let a shop do the install. go talk to them and see if they can give you deal.
i.e. take a quote from for the installation and add it the all the stuff you bought. then see if you can get a deal around the prices range.

for the aux in, my Pioneer just has a miniplug jack on the back of the HU so a straight mini to mini cable did the trick. Drilled a hole in the back of the storage slot that's under the radio and it comes out there now.

so you can utilize that with any media player with a headphone jack for audio correct?
yup. I have an ipod and bought the ipod dock connector, best sound quality and convenience booster ever! routed it into the glovebox, so I can leave the iPod in there and control everything from the deck with the remote. For me, it'd be worth getting an ipod just for that as compared to other media players. I'm not sure, but some media players may be able to do artist and album sorting and all that with any USB storage, but I'm not sure. The Pioneer Ipod system is about as slick as it gets.
