Ok, so I am wondering, what happens when you take the stock cold air intake out and put a OEM on in. Obviously it does stuff to the car, but what. What does it change? Would you be better off getting the kit (pipe and filter) of just the filter and keep the stock stuff on and get an adapter for the cold air intake.
Yeah I'm lost and some help would be appreciated.

stock and oem are the same...
i assume you mean the stock setup and then a cai piping and filter. It is basically whichever you want, performance wise there will be very little difference. You will get a different tone and a small gain with the cai but really not too noticeable if at all.
What are your goals for the car? Do you want pure performance out of it? Do you want to do small mods like cai for the modifying pride or whatever you would like to call it? If you want bang for your buck mods I wouldnt start with cai or anything really engine related unless of course you want to go nitrous

sri = short ram intake. (usually a short pipe with a air filter that sits in/near the stock location in the engine bay.)
Not to be discourageing or anything but the 5SFE 2.2L engine is only good for 2 things
1. Gas mileage
2. "Half Swapping" or "Half Breeding" with a 3SGTE
I speak for a modders standpoint and I know from experience. If you just want to do some minor mods to make it sound better or give it a little push then a cat back exhuast and CAI will do some good. I am personally using a Weapon-R Secret weapon with a custom Ram-Air attachment that I fabricated. ONE BIG NOTE: DO NOT GO STRAIGHT PIPE WTH OPEN HEADER! Why you may ask, Its a REALLY RICEY SOund and is WWWWWWWWAAAAAAAAAYYYYYYYY to LOUD. But helping the car breathe better can get you better gas mileage depending on how you drive.

CAI filter is NOt in the engine bay it sits outside where cooler air gets to it. The cooler the air cahrge and the "hotter" the spark the better the combustion which means more horsepower. The SRI sits in the engine bay and depending upon the intak system that you choose there are various different mods that you can custom fabricate it to make it a little more efficient. I have an SRI with a ram air adaption to it and I have the piping insulated & the filter half heat shielded to help keep the Air charge lower.
i think i might go with a sri. I would go with a cai, but i am more or less worried about water and crap getting into the intake. i don't know. I just want more hp, that's about it.

the 1MZFE is a decent engine for a little horsepower. a RSI with custom mods will definately help it along with a cat-back exhuast, you may seea 20-30 Hp increase with both mods. If oyuy had the 4 cylinder engine id tell you to half swap it where you would REALLY see HP GAINS. Here are some companies to think about.
Intakes by preference:
1. Weapon R (Secret Weapon Intake)
2. Injen (IS Short Ram)
3. Ractive (CAI & SRI)
Exhuasts by preference: (these companies my offer a full kit but some will only have mufflers or headers)
1.Magnaflow (Race Series Stainles Steel mufflers with tips)
2.OBX-R (Full exhust application available as well as individual components)
3.TRD (Full catback exhaust system offered only)
Well, having a CAI doesn't mean your going to get water in your engine, its common sense not to drive into a puddle. i accidentally drove through a few on the highway because it was pouring out and i couldn't see shit but it didn't get into my motor. As for a CAI on my v6 all i noticed was slight better throttle response and a great sound =).
