hehe, most 5s-fe do most of noises you listed

i would be only worried about tranny/differential noise on downshift. are you sure it comes from tranny itself ? do you have any clunking/clicking noise when shifting gears in a parking lot (forward vs reverse direction) ?
the rest is simple as posted above (brake pads/worn shims and worn struts). replace both front struts and maybe rubber insulators too if they are worn.
there was a TSB on clicking brake pads. in short you should remove front calipers, replace the metal shims as they might be broken (brake pads sit securely in them), clean everything (except rubber parts!) with brake cleaner, let it dry out and then use high temperature grease (e.g. Permatex Ultra Disc Brake Lube pouch from autozone) on all contact surfaces between iron<>aluminum<>pad. be careful not to smear that grease on either rotor or friction surface of brake pads!
