Unhappy 99 I4 Manual Tranny Direct Swap for 95 I4 Manual Tranny? Please advise!

I want to hear some opinion about the this topic.
Is 99 I4 Manual Tranny Direct Swap for 95 I4 Manual Tranny?

Here is some background information, my 95 I4 Camry has 180000 miles now. The tranny seal is leaking which require pulling out the trans to fix. The axle boot is broken which needs to be fix.
The clutch was replaced at 90000 miles, I don't expect the clutch to last more than 20000 miles consider it has done 90000 miles already.
The car has new timing belt and new suspension all around.
I have a 99 I4 Manual Tranny sitting in the basement. I am debating is it a good timing to change out the Tranny because of the seal leaking and axle needs to be replace. If I am going to replace the Tranny, how much labor I am looking for my mechanic to replace the clutch, tranny, and axles as I don't have space, time and ability to finish this job. Thanks in advance!

Edit1: Another option is just change the axle, and keep topping up the tranny fluid.

The 1999 S51 is the same as the 1995 S51, so yes, it's a direct swap.

Any electrical problem that may run into, like sensor, etc...?
