So, my daughter got a jump from a friend, and it turned out bad, dude crossed the cables, burned out some stuff. Here it goes, 100a fuse for alternator out, starter out, absolutely no power anywhere until i put in the new starter. Got starter in, car started and ran while my girl was test driving. She stopped at a stop sign and turned it off, to check for restart. No restart at all, only the headlights work, nothing else. So far, we have fixed the battery, the battery cable connector, the starter, the Alt fuse, the dome light fuse. Any ideas, could it be the alternator ? Everything I`ve read points to that.
The fact that it ran after you replaced the starter is a good sign (or so it would appear). I'd check wiring between the starter and battery and of course all of the fuses. If you still have 12V or better in the battery, it's not an alternator issue (or at least that would not stop it from restarting).

Sure it could be the alternator, but there's no way to know for sure until it is diagnosed. Advance Auto Parts and Auto Zone will test the battery/alternator/charging system for free, but in your case the trick is getting the vehicle to them.

Having the car start is a good sign, however, could it be that the alternator just needed a little push to go bad all the way ? And I will check Auto Zone. There is a store about 3 miles from our house.
it's possible that alternator was not charging the battery and while driving the voltage on battery dropped below 10V effectively making it unable to crank anymore (usually it needs to be 11V or more for normal cranking).
jump start it again, let it charge for 10-15 mins and drive straight to autozone, it will probably die over there though, so have jumper cables ready with you, or better drive after her in your car (with jumper cables)
it could be that the alternator went bad. get it tested.

If the alternator is bad, is it possible for the battery to loose enough charge during a short stint around the block to not be able to start her car? The initial start off this battery was from the store bought charge.
possible if the radio and head lights were turned on and battery voltage was not too good to start with..

It could be the alternator, but in such a short time, after a new battery (even on a quick charge), that seems unlikely. Did it re-start with another boost? (sounds like it didn't) This may sound dumb, but recheck all of the relavent fuses, replace or rough them up with sandpaper. I've had several fuses on my Gen3, start to make poor contact after bigger loads have been put on them than in the past. (old oxidized stuff). Earlier this year, I felt sorry for a young guy out in our parking lot, with a dead battery. I made the mistake of letting him hook up the battery cables. Within about 10 seconds I noticed that the cables were smoking! Geez if he didn't hook them up backwards!! I yanked a cable off as fast as I could. Thankfully no damage occured, I think it was because his battery was really, truly dead. In the end I did get him going to work, but with a serious lesson from a girl about electonics.
