Poor grounding point. That is almost certainly your cause especially if you're running an aftermarket audio in there.
If you're confident that your ground point is proper, then lower the input gain on your aftermarket amp. That will decrease and eventually remove all interference.
I have done a custom audio job on my old car. I had two amps in there. The car was a Toyota Echo (also 4 banger) and I had the symptom which you describe.
I fixed it through:
1) Purchased a higher-end Pioneer head unit which had 4V preouts instead of 2.2 as most have. This gives out a stronger signal.
2) I decreased the input gain on my speakers amp (the sub amp was fine).
