The dark colors always look better when the car is clean, it is easier to obtain the "wet" look.
As for the NAV, I say go for it. I dont regret going for it. I have seen some better aftermarket NAV units but you cant beat the clean OEM look. The Camry NAV is essentially the Lexus nav with a slightly downgraded screen but it still looks great, is easy to read, and the functionality is generally the same.
My bro who has a '06 A6 w/ nav prefers the layout of our NAV system over his hands down.
Summary... go dark... go NAV

I honestly think you should buy whatever color appeals to you. But I like dark colors.

Black on black, it's great, requires dedication to keep it clean though.
I say get the OEM navi only if your not planning to mod your car much. I purposely opted out of the OEM navi because I wanted to add my own aftermarket navi, which would eventually be a real nice upgrade.

I wish you could order the NAV Screen and not the actual NAV unit. I believe that all cars should have the option to get the screen. It is more useful for your Blue-Tooth, Sat-Radio, Regular Radios, Climate controls, etc. You do not 'Have' to have the NAV unit. I have really fallin' in love with my little Garmin Nuvi for that.
I had an Avalon for a loaner not to long ago and it had a screen with no NAV unti and it was cool. I could see at a glance all I needed to see and better then just little LED lights.

Get whatever color looks the best to you in person. Go to the lot and check out a variety of colors in person. Pictures can be decieving.
As far as factory Nav goes, no factory unit can compare to an aftermarket Eclipse or Alpine, especially the new ones with a 20gb or 30gb hard drive. Granted it wont be quite as clean looking as factory. But you will get way more functions, and options with an aftermarket Nav unit. Not to mention a factory Nav can add up to $2,000 to the sticker, whereas most aftermarket Nav's can be had for about $1200-$1600 with many more features.
