When I wash my car, I found this is not coming off by regular car wash. I don't know what it is. Maybe road film or new tire particles. My ODO is 1360 miles only.
Should I use tar/bug remover or clay bar to clean it up? Any suggestion?

It looks like "sling-off" that dried on the paint with dirt trapped in it.
No I did not put any tire shine onto the tire. I found this dirt right after I picked up my car at dealer and drove home (about 60 miles). It was clean at dealer, and it is become dirtier now. What should I use to clean it?

Try a bug/tar remover first, if that doesn't do it, look into a clear cload scrub, and then if that doesn't do it, I'd try a clay bar. I think it should come off with a good bug/tar remover or rubbing compund (make sure it's clear coat safe)
If your car was a display model, then it had tire shine on it. Looks to me like "sling" like Corsa posted. That bug and tar remover will work. It will also remove your wax, so re-wax the area afterwards. If you want to learn about waxes, polishes and sealants, check out the detailing forum here. Enough info there to make your head swim, but some good stuff there.
I would first try a good cleaner-wax like the old Meguiars paste wax in the maroon can, before using anything else to remove those stains. I always believe you should use the least abrasive things first.

I am sure my car is not an display one because I ordered it and it came 1 month after. The dealer might put some tire shine on whe they prepaired the car, and made it look good for customers.
Do I really need to wax this area (pls see my picture on top)?

hmm looks like some road debris to me...doesnt look like road paint
id try using some meguair's cleaner wax and an old clay bar...youd be suprised the stuff they can remove from paint
They probably shine'd them up and detailed it before you bought it. lucky! My dad when we went to get his 04 Matrix (brand-new) it still had plastic all over the body LOL
