dang i can't believe you have so much problem on your gen 5. so far i had the creaking noise in my front car taken care of from the dealer. all they did to fix the problem was putting double sided sticky tape. now i'm starting to hear sqeaking noises whenver i step on the brakes. and i'm trying to have that problem fixed by the dealer as well as the noise i hear whenever i go on uneven paved surface i hear another rattling noise by or behind my driver's side. but i don't know about the rear suspension haven't heard or had that problem yet. another problem is whenever someone is getting out from my rear door they can't get out of the door because they said it's look or the child safety is on but it's not. so i have to turn my key and ignition on and turn my car off then finally the whole doors open again and the rear door can open too. i don't know why it does that every once in awhile. i don't know if it's similar about your immobilizer/remote transmitter being reset that you mentioned.
The ticking in front is your cv joint you may wanna replace that. The thump in the rear could be your sway bar bushings. I have that problem on mine. They are pretty cheap so its not a big deal.

thats a lot of problems for such a new car, is it still under warranty?

alright...well im sorry, I was thinking like it was old, and when I saw that list I thought they were all issues with your car...Thats why I mentioned the CV joint (they click when the bearings are going) I also know that a thump in the back could be the bushings. So i apologize for my uselessness.....lol. Well good luck any ways with the issue, i hope you get it resolved!

Ask some of the Tech's at your dealership about the Thump? Hit a bump the rear suspension goes thump! Im enjoying everything else about the 04 SE 3.3, if I can just fix that I can really enjoy the ride. Had a 03 GTS Celica before the Camry, I like the Camry better. weeeeeeeeeeee
