if alternator fuse is missing,shouldn't the battery check light up right away?

So my foglights,license plate lights and tail lights don't work.Checked the bulbs and their ok.Checked the fuses and they look ok from looking at the manual on how to check them.I bring it to the dealer and they tell me that one fuse was blown and the alternator fuse was "missing".Then they ask me if someone has been "tampering" with the car.Two weeks prior,i went to a local shop and got the car lowered and a month before that, i changed my XLE grille to a SE one myself.So i ask u guys,do u have to remove this "alternator fuse" in order to lower the camry?And i know for a fact that i didn't need to touch anything electrical to change the grille.They are trying to put the blame on me and the shop that i took it to and want me to pay $131 for the blown fuse and the one that was "missing".This is why i ask because if something as important as a missing alternator fuse is gone,shouldn't the battery indicator light go off right away not 2 weeks after i lowered the car?I actually asked the dealer tech if u have to remove this alternator fuse to lower the car and he said "i don't think so".Me pay "i don't think so too" but if you guys think that i'm wrong please correct me.Thanks.

Tail light relay connects to the ALT fuse and control all the lights you listed.

If the ALT fuse was removed the ALT would not charge the battery and it would run down.

The ALT has more then one fuse connected to it. ALT-S, Gauge No 1 and Gauge No 2.
