Rotors

What is the best way to remove rotor rust. My car is 2 weeks old and it rained in my area yesterday and when I went home all the rotors look rusted.

You don't. You will have some surface rust on the non-contact surfaces and any rust on the contact surfaces will come off as soon as you touch the brakes the first time, or perhaps sooner. It's nothing to be concerned about.

You could try some high temperature paint such as used on engine exhaust manifolds, but why bother? It will likely burn off as they heat up. It is a non-issue really. They aren't going to rust into nothing. They pick up some surface rust because they get wet and they get really hot, a combination that creates surface rust.

Rusting

The discs are commonly made from cast iron and a certain amount of what is known as "surface rust" is normal. The disc contact area for the brake pads will be kept clean by regular use, but a vehicle that is stored for an extended period can develop significant rust in the contact area that may reduce braking power for a time until the rusted layer is worn off again. Over time, vented brake rotors may develop severe rust corrosion inside the ventilation slots, compromising the strength of the structure and needing replacement.

next time around that you need new rotors, buy rotors that have the noncontact areas already painted/powdercoated.

as for your current rotors, i wouldn't bother trying to paint them once there's already rust. IMO it's too much hassle to properly prep the rotors for paint.

Thanks for the feedback. Yesterday was day 2 of rain in my area and this is what the rims look like. I hope the rust does rub off when I drive.

LE05...I was doing some reading on the rust and it was mentioned the painted/powder coated rims dont matter cause it will still develop the rust. Is that true?

some sunday, when you have nothing special to do, go to a dealer, any dealer of any car make. take a walk around and check all the brand new then used cars. you will see surface rust.

i've had my rotors (Ate slotted - powder coated) for nearly a year now, and the powder coated NON-contact areas have not developed rust.

however, they are certainly stained from the rust of the CONTACT areas, but there's really nothing you can do about that. rust on the CONTACT areas is just something you have to learn to live with... on all cars, no matter the make, model, or cost!
