every car's different, so for real, there's not way for them to totally tune an ecu towards your specificly modified car....there may be general guidlines that they have when they do it, but who knows, you may be adding more mods later on too, and then you'll have to pay and send it in again...
best tuning would be with something in your car like an safc that you can accurately tune with while on a dyno....and in the event of a mod selling/buying, you can always retune yourself
a sound investment if you ask me...
