I know this is a long shot, but I had something like this before on my gen3 before it died in a wreck -- it was the brakes on mine. Everytime I hit a speed bump or go over some pot hole or anything that impacted suspension, I hear a squeaking noise and a clunk noise from that part of the car. I had break service done and it was resolved.

I got someone to check every bolt and made sure everything was looking good, no leaks nothing at all... still the noise, I might check the brakes then...

It could be a few things, I know my strut was blown when my suspension started to clunk. I know you said the struts were good, but are you sure they arent leaking?

Smile Strut mount is loose

The strut mount is loose, check it closely. I had the same problem on my wifes 98. The strut is fine but the mount is bad or loose.

I had my right mount replaced by toyota (30 minutes later after install still a noise) and they also checked the strut (no leaks by toyota)... I might check the engine bay maybe something inside is hitting...
