this is probably a dumb question, but what the heck is an EGR and what exactly does it do? i ran a basic search for some insight, found next to nothing.

EGR = exhaust gas recirculation
It recirculates unburnt exhaust gases back into the intake manifold.
You can create a blocking plate out of aluminum, etc where the EGR meets the intake manifold. Most likely you will get an engine code though. And of course why you would want to block an EGR? To decrease the intake charge temp. Have you looked inside your intake manifold recently? Between the EGR and the breather hose from your valve cover, can you say dirty, oil coated mess and soot to boot.
Well, if you're looking for usable performance gains, there are more effective ways (ie. exhaust, CAI, etc.). The CEL may cause more problems than it's worth.
What you can do is disconnect the vaccuum lines that actuates the EGR valve. If you want to get rid of the engine light, you can always wire in a resistor that corresponds with the resistance that your ECU needs to think that the EGR is still working. For the Gen3 Camry, the resistance is 12k ohm.

Installing a breather filter will not affect the EGR system in any way. If you install a block off plate, most likely the check engine light will light up because the EGR temperature sensor will not pick up any signals and might put the car in limp mode (in some generation Camry's).

Oh, on my gen 2 there's a metal pipe that goes to the bottom of it and into the head. Or is that the pcv? * looks confused* Damn, I really need to get another camry, my brain's getting rusty.

Haha, yep, that is the PCV valve you are talking about there. The hose/pipe that comes from behind the engine block is the PCV as it recirculates oil vapours inside the crankcase back into the intake manifold.
The EGR has a metal pipe, about 3/4" in size and it is directly hooked up to the exhaust manifolds and also to the intake manifold. There is a vacuum regulator that controls the opening and closing of the valve to allow exhaust gas recirculation whenever it is needed.
