I took the battery cables off of the battery to charge the battery. When I put cables back on the alarm sounds and will not let car turn over. How can I stop the alarm and why will it not let me crank the engine?

Try locking all the door and openning the drivers door with the key. If aftermarket alarm look for a switch or button under the dash to reset the alam.
