I had to specifically request a 5spd when I got my car (gen4.5). It wasn't a big deal at the time (they said they could get either a 4 or 6cyl), I just had to wait.
Gen 3 and gen 4 V6 are super rare. I found a rear ended gen 4 at the junk yard that ran well, and ended up being the donor for my gen 3. I have only seen 1 other V6 manual in my area. That happened to be a gen 4. I have only seen 1 gen 3 with a I4. Tap recycling in Rancho Cordova doesn't see too many manual camrys. I asked for parts, and they said it was super rare.
This past summer I had an opportunity to purchase a 2001 LE V6 5-speed. Problem was it had 60,000 miles (very high for a 2001 and a Hawaii car) and it's interior was shot to shit. It was extremely dirty, stink, and smelled of cigarettes. I simply had to think that if the owner didn't take care of the inside he/she didn't take car of anything else. They were asking $14,500. I waited a few weeks and a 2000 LE V6 in perfect condition, popped up with 30,000 miles and they were asking $13,900. Needless to say what I went with even though I REALLY wanted a 5-speed
