For the 3V engine, which is a 3.0L V6, you should do 2.25" or 2.5" diameter exhaust piping. I don't know where you got 1.25 from. That is way too small even for stock.
As for a y-pipe, you may be thinking about a y-shaped pipe near the rear axle that splits your exhaust into two separate pipes for the two mufflers. You'll need that for sure if you what two mufflers. However, that is a y-pipe per se. A y-pipe connects the two exhaust manifold banks to the exhaust pipe.
The other possiblility is having a TRUE dual exhaust, which runs two separate exhaust pipes off the two exhaust manifold banks.
