Quantum mechanics - the dreams that stuff is made of.
Crutchfield's vehicle selector thing gives 3.5" and one 4" for the front ( I guess both will fit?) and 5.25" for the rear speakers. I don't know about the amp thing, but I would guess they didn't come with one...
I've done alot of audio work to mine, mine is a Toyota tho..not a Lexus.
But i'll tell ya what mine has, it could be the same.
The front speakers are 3.5" and are installed in a plastic box with a 4" diaphram. This diaphram can be removed and a 4" speaker added.
The rear speakers are 6" or 6.5" speakers.
There is not external amps. Mine had what Toyota called the "Deluxe" stereo which had external equalizer and all..but the amp was stil in the headunit.

^that sounds about right.
My old '88LE had that wierd 3.5 speaker and I guess 4" flat cone driver in the dash basically pointing downwards so I figured not worth the effort fabing something in to such a shitty location. No outboard amp either.
I built door pods holding 6.5 coax's. If today I would try kicks or a different fab in the doors to hold comps.

If I remember correctly, you can remove the baffle for the rear speakers and effectively mount a 6.5" speaker without much work. Or, simply build your own.
Just something I remember doing when I was an installer.

3.5 in the front... in passive radiator enclosure, although they do help the small speakers sound better.
6.5 in the rear... you'll have to add your own baffle, since its built into the stock speakers... also have to be careful with which speakers you add back there, cause there is little clearance if you want to put the stock grills on top... or you'll just have to cut the plastic behind the grill cloth.
stock HU has the amp on board
I actually have some Infinity Reference 3025cf i'll be getting rid of... i'll post in the appropriate section later tonight.

Thats the way i put 6x9s in my rear deck, and thats the only way ive seen 6x9's on a gen2 rear deck too.
i dont think there is much better way to do it, there just isnt any room below the deck to mount a big speaker like that. I made a new deck out of some half inch partical board, then i bolted that to the metal frame, then i got those risers to get the mounting clearence needed. not a hard project, and definatly worth it if you have subs. the rear deck doesnt rattle at all when its bolted down like that.
