Transmission or Muffler (Resonator) noise

I recently posted questions about the pinion bearing going bad (according to my mechanic) in my 96.

One of the replies was to check the resonator and several threads regarding exhaust mention the resonator and its connection to noise.

I recently had the muffler repaired (they cut out some and welded in some).

Is it possible that the resonator, or even a hole in the "repaired" muffler could account for the whine? It does NOT seem to whine when the car is in Park or Neutral and I rev the engine, only seems to be noticable at speeds above 40 (pitch increases with speed).
