Recode Alarm

Hi there Would anyone perhaps know how to recode a factory fitted alarms transmitter as since I have Changed the Corollas Battery the alarm transmitters supplied stopped working
Car Came with two remotes and two bypass thingies with 4 pins that can be stuck into the dash (These things can disable the Immobiliser) I somehow got the one remote to work but the other does not want to behave.

The transmitters are black and have an embossed toyota symbol which acts as the single button used to open doors and disable the alarm/immobiliser the same button is also used to arm the alarm.

Can anyone help pleese
