usually a bad ground

-or-

your speaker wires are running parallel to power wires.

i had the same problem in my car. i found out it was coming from the amp for my fronts. i used a distribution block to run my amp ground wires too then found a good solid grounding point for the dist block... problem solved.

is this how you had it originally or what you did to solve the whine?

your ground wire should be as short as possible. no more than 3 feet at the most. from what i read, your amps are in the trunk... then you're running your ground wire all the way back to the engine bay?

No thats the set up i had and still have

the amps are in the TRUNK and
the battery is in the TRUNK

which means my ground wires are no longer than 2.5ft

the only other thing i can think of is the power//ground//speaker wires are all really close together in the trunk...

ok so your amps are grounded to the -ve terminal on the bat in the trunk; but do you have a ground wire going from the -ve bat terminal to the body in the trunk?
