Aftermarket amp in JBL system

Just curious,

Has anyone ever replaced the factory JBL amp with aftermarket and kept the rest of the system stock? I have an A/D/S P640 amp sitting around that I would like to install so that I have the ability to add a sub to the system and later upgrade the speakers. I'm not sure if this is a feasible goal or if I should just upgrade the entire system. I would like to keep the factory deck since they are less prone to theft. I would appreciate any advice you guys may have.
