These problems can be very common during stereo installs, but can be avoided as well. It has to do with ground loops occuring and there's many many write ups on how to avoid this. Cam2xrunner has it right separating the power from RCA wires...that's one thing.
Make sure your amp isn't screwed directly into metal...so use some rubber grommets on the amp so the screws don't touch it.
Make sure you have a good ground point in the trunk...if you have mutiple amps, make sure the grounding points are no more than a foot apart.
Use a ground loop isolator if necessary. That plugs into the RCA wires between the head unit and amp. Heck even radio shack sells them, but get a decent one that can handle the amps.
Make sure none of the speaker leads are touching any grounds. Make wires as short and direct as possible. Use good wires too.
I haven't done a full stereo install in 5 years, but those are the major things to look for from what I can remember.
