If you decide to go with 6.5's, i would recommend getting a component system. There's more work involved to fit the 6.5's, but it would be worth it if you went with components. If I remember correctly, your JBL amp is located in the glovebox? The master installers can help you out on here.

You're thinking the right way to go with 6.5" Components are definitely the way to go. Get some MDF woof and make a mounting trim. What are your plans for the system, do you want to go all out or are you looking for a simple upgrade? Do you plan on changing out your headunit? If you're going to go with components you're going to also want to get a good amp to send them plenty of power.

You don't need to remove all the wiring from the factory system, just bypass it.
Use a harness like this one
http://www.cardomain.com/item/SCOTA02B?vq_id=none
for your power, ground, dim, and accessories. Then Run a set of TWISTED Rca's to the amp. I stress the word twisted because those help to prevent alternator whine, or any other noise that can interfere.

From the amp run 16 gauge speaker wire.
Check out www.knukonceptz.com for all your wiring needs.
