I got an aftermarket deck for my dad's sienna for xmas, and I'm planning on installing it soon
the only thing that I'm wondering about is if I should hook it up to the stock amp or not? Most people say to by-pass it, but then I would have to hunt down the cross-overs for the stock tweeters/mids and also find a way to power the stock sub too.
I've done a number of installs now and have accumulated a good deal of knowledge on installs, but everytime, I haven't had to deal with any stock amps and I just rewire everything myself to aftermarket amps, so this is new to me...
what do most people do?

If it was me I'd bypass it. And get a small amp for the factory subwoofer(if you still wanted to use it)
You can always replace the factory sub with a free-air sub that will handle more power, or build a sealed enclosure out of the space. But it all depends on how much you want out of the system.
But If it were me I'd bypass it and replace the factory speakers with something that will make up for the loss of the factory subwoofer.
I think in this case, bypassing the amp wouldnt be a good idea. If all you want to do is have the HU installed, just buy a wiring harness that will bode with the factory amp. If you were to bypass it, you would have to figure out the wiring of the factory audio system, which sometimes can be a nightmare, depending on which brand car you own. Unless you want to shell out more money to upgrade the audio system in the car, I would stick to this path.
