Due to the need to lubricate the piston rings, a small amount of oil is left on the inside of the cylinder walls during the combustion cycle. This is simply a fact for any modern 4 Cycle engine design. The amount of oil burned does vary depending on the motor, specific ones here and there will burn slightly more or less.
1/4 of a quart is well within design specs and is nothing to worry about. Especially since this is the first oil cycle. One can imagine that an engine would burn more oil during it's break in process.
As far as overfilling it a bit, it would be crazy to think they did this intentionally just to "fool" you. Quite simply, its tough to guage how much you need to get it exactly right on the dip stick, as you can never get every last drop of oil out of the engine. The motor is designed to run perfectly fine at slightly high or low marks that we are speaking of.
