So my new to me 08 Limited is 'only' getting 14.5-15.0 mi/gal city, is this normal? AND when I fill up my almost empty 19 gal tank it only takes 16 gal? where are the remaining 3 gal.
well for the tank, that's right on par. When the info screen reads 0 miles left I usually put in 16 gallons, 17-18 if I sit there, slowly fill it, and wait till there is gas visible in the spout. The low fuel light seems to come on really early, I think there is usually 1-2 gallons left when it shows dead empty with 0 miles left (I've driven about 20 miles before with the trip computer saying 0 miles left, kinda supports my theory).
as for mpg, there are a lot of things that contribute to it. I usually get right at 18 mpg in pure city (though my normal is around 22 mpg with a 50/50 city/highway split). the highlander can get low mileage in city if you tend to accelerate quickly. You could try to reset the shift pattern since the highlander is new to you. The previous driver might have engraved a aggressive shift pattern in it, if you make it relearn, it might up-shift sooner. In this cold weather, if you do a lot of short trips, its going to kill mpg. The engine doesn't have time to warm up, and that entire time its going to run "rich" and use way more fuel than normal. Just something to think about.

I did notice that sitting at a traffic light (stopped) the mpg goes down, I find this strange that the computer will compute at a standstill. How does one 'reset' the shift pattern?

Unhook your battery for at least fifteen minutes (some recommend a half hour), and then drive your Highlander as you normally would. The ECU will learn your driving habits and adjust the shift points accordingly, just don't drive those 50-70 relearning miles with a lead foot.
As for the mileage, conduct a search of the 2nd Gen forum using "mileage" as your only search term and you should find some good reading about mileage in the Highlander. I average 19/20 in the city.

well the computer is tallying mpg. You are still using gas and going zero miles, so its putting 0 in with the rest of the data points. Idling doesn't effect it that much, only when you have just filled up and the tally starts over will you notice a impact on the mpg, but as it gets more data points as you drive through the tank it won't make a difference.

you will have to reset radio presets, that's about it. Nothing major.

No problem, it was just a suggestion. Like sweeney said, your radio settings will be nullified, but no other issues when you disconnect the battery.
