I just emailed my local dealer about the exact truck that I want and got a response telling me that there isnt one exactly like I want in the whole 5 state area. So I told them I have no problem ordering the exact truck I want and waiting for it to arrive. Afterall, there is a Toyota factory in San Antonio isnt there? I live in Houston, Tx not too far away.
My question is, do you think they will still be willing to negotiate on a good price for the truck since its not going to be one they have in stock? I would think with the economy the way it is they would still be willing to do what they needed to do to make a sale. What you guys think?

I doubt it. The reason dealers give you good deals on inventory vehicles is because they want to clear their inventory. Since a special-order truck has no impact on their inventory, they have zero incentive to give you any deal.
The questions you should ask yourself are:
1. Do I really need ALL the options in my dream truck, or are there some I can install afterward on my own? Chances are you can install pretty much anything you want on your truck to make it into what you want.
2. Do I need a brand new truck, or can I live with a used truck? These trucks last, and a previous owner would have gone through many of the issues (i.e. burn-in) that would come up with it, so they're likely fixed. That, and there's no significant difference between an 05 and an 09 other than $10,000 price difference. Again, all that money can buy you a LOT of mods. That, and there's absolutely NO guarantee that a new truck won't be a lemon, and even if the dealers fix it it'll still be a headache.

the options I want arent the problem. its the color. a TRD Sport in Pyrite is rare. i really love that color so thats what i'm want to get.
I'm ordering a Tacoma myself in Speedway Blue (4X4) Sport Package, loading it up with Cat Back Exhaust, Performance Intake and most all the bells and whistles. Here is SEA area I am whittling them down from like 33,000 (MSRP) to an out the door price of 31,233.00. As has been pointed out, there's little incentive for them to give you a deal but this truck has already been allocated to the dealer I am negotiating with so it would end up in their inventory anyway.
Personally, I don't want to spend loads of time later on putting after market packages together or researching what will work and what won't. Also previous experience with after market installers was bad...marred my radio bezel, nicks and scratches also.... The one thing I want off the truck is the Bridgestone P265 65 R17's and I am putting on same size tires but Goodyear Wrangler Silent Armors....anybody want some Bridgestones? I'll give ya 5 (if you're in the Seattle area) for 650.00 in about 1 month's time.
I may be paying a bit more but I'm OK with that...and sales tax here in SEA is still deductible on my income taxes for 2009.
Why limit youself to that dealer or for that matter a 5 state area?You can search the entire country on the Toyota web site or other sites with a locator.Just build your truck with all the options you want and hit find vehicle;it will show you the closest matches to what you have built and where it's located.You can contact them if you see something you like & go from there.It's in someones inventory & they're looking to unload it!You can go get it or have it shipped;there are plenty of transport co. out there that are surprisingly reasonable.I once sold a custom motorcycle to a guy in Chicago & he used one of Ebays transporters.They came to my house w/all the proper documents & enclosed trailer,loaded it ,& took it to Chicago;I think he paid around $300 for the service.
if you can afford it theres no doubt its better to get the top of line model from the get go. everybody just ends up paying more for ill-fitting and lower quality upgrades after their purchase anyways. in other words get the fully optioned trd and youll be set!
build your truck on toyota.com...it allows you to email the specs to your local dealerships. play one off another to get the best price. be prepared to give up one or two options to get the best price, then use the money you save to purchase aftermarket upgrades which are usually better quality anyways...
i have already built my truck numerous times on the toyota website. it only lets me search the inventory of the dealers closest to my zip code. not all 50 states. there are 5 or 6 toyota dealers here in houston, none of which have what i'm looking for. i will just go in to several dealers and see what kind of deal they are willing to do, and go for the best one.

that brochure must be wrong, i saw the exact truck i am looking for about 5 months back in person. pyrite is available for the sport package. even the toyota website lets you build a pyrite trd sport.
