AE92 Small but Big Electrical Problem ( a little long post )

I have a 91 SR-5 (5speed): have had it for a few months now and it has been good to me. Hell I get about 40mpg) minor repairs, Rad Hose (thanks by the way) and just yesterday Alternator.

Before the Alt. went out I lost my power windows and locks, I have done a lil trouble shooting but it is 100* outside and whoa..! I found that 2 of my fuses are not getting any power lets see how I can describe this:

on the fuse box:

IIII I think that is how many there are well on the second row from left to right I cant remember but I think the last two at the bottom are not getting any power everything else tested fine. then from there the harnes comes out with 2 plugs on the bottom (LH) side of the fuse box a black one (which I figured goes to the back of car) and a white one that the door harnes plugs to Im not getting any power there either (due to the no power at fuse) I have repalced all the fuses. could it be a relay or and I hope not a cut wire somewhere. also other than the windows I now lost Rear brake (lights) the lights turn on but do not brigten up when brake is applied. I also lost the speedo but i saw that cable and I think it is broken and lately the sunroof is very weak.

Did you check the relays in the engine compartment? maybe one of the relays is gone.

Also test the battery, if you ran it for a while with a bad alternator then chances are it may have died if it was an older battery.
