Is your a 4afe or 7afe? The 4afe has the same ecu for the auto and manual. The wiring just needs to be changed to the clutch switch from the transmission gear selector switch (neutral safety switch wiring to be pulled back to the clutch, and the reverse light wiring removed and a manual trans reverse light switch connector to be installed.)

I know this is not my thread but I thought I could chime in with a question .
the 4afe is the same ecu for auto and manual and with just a few wire relocation's an auto, can be swapped with a 5 speed .
my question is similar in nature .
the same scenario only the my donor car has a 7afe with auto . I want to use only the 7afe from the donor car and put it in a manual car but keep the manual tranny . I am going to use the 7afe wiring harness and ecu ( will an auto 7afe ecu will work with MT? )

^ no, the ECU's are not the same, the M/T has a 12 pin on one of the connecters, where as the A/T has more. The harness can probably be modified but it's prolly a wiring nightmare. Best to get the harness and ECU for the 7AFE. Also if your car has certain options like ABS or cruise. I think some of these things have to be taken in consideration when replacing the ECU. Try to get one from a M/T with similar options as yours. I'm in the process of a swap and done a good bit of reasearch on it. Hope that helps.
12 pin vs 22 pin for the 7afe a/t. If you open the ecu's up you will see an additional board that controls the logic and o/d for the automatic. The 7afe a/t harness is totally different from the 7afe m/t harness as the ecu is totally rewired for the auto.
Get a 7afe m/t computer and harness as trife said, its the easiest way to do it. The pinout is the same for the 4afe m/t as the 7afe m/t as far as I have noticed but the 7afe has a knock sensor so an additional wire and pin would need to be run to convert it. Using the electrical fsm you could verify this, mine is somewhere but I am not sure where right now.

^also, just learned...there is an ECM for a 7AFE M/T that comes with a 22 pin. So what this means is that 22 pin connector does not necessarily mean it's only for A/T. The 22 pin has to do with the EGR system. I take back what I said earlier.

I never caught this as I have never dealt with a 95+ 7afe yet. Sorry as I could have miss informed with that. Good find on your part.
