96 corolla problem starting the engine after engine swap

I just swapped a 1.6 in a 96 Corolla and have problem starting the engine. The old and new engine are identical and are the 1.6 4AFE. I got the replacement engine without the distributor so I had to install the one from my original engine. When I tried to start it, it keeps starting and on time it starts but very, very roughtly. Could i have incorrectly installed the distributor? I've been told that there was only one way to install it(it's the distributor with the attached bolt to the casting).
I notice that there is two slots inside the engine. Can i rotate the distibutor shaft 180 deg. I tried it but seems to fit only in one position. I could have put piston #1 at TDC and make sure the rotor is at plug # 1 but I tougth it was not necessary

Is there someting special i have to do when we put a new engine, I mean about computer, ecm.

I will check if I have compression to make sure the cams vs crank are OK but this should not be an issue
Thanks!

update,

I checked the compression and everything is fine. Now I made it start but is running rought. It won't stay running at idle. I tried to warmed it up and after a couple of minutes when i relase the throttle it stops. This time i have code which are P0300, P0304 and 304 which state for misfire. I looked at the spark plug and they are all black (carbon). They were not like that when I first started the car.

There is sparks at least on plug # 1 as I did a test to make sure I had fire.
Now is it possible that i'm am running the distributor set on TDC exhaust instead compression. As I mentioned earlier I thought that there was only one way to install the distributor

The 91 corolla, the distributer only goes in one way. It sounds similar to yours.

Clean those plugs off, dont let them run in the engine black. Replacing them would be a better idea.
