01 Engine Removal

Hi, I just purchased an 01 Corolla CE Standard that needs a new engine (was losing oil and it got away from previous owner ...).
I have a buddy that is going to give me a good engine out of a 01 Automatic with 60K on it.
My questions are this.
1)I would like to be able to leave the transmission in and lift the old engine outfrom the top. Is there enough room to slide it over and then up to do that?
Then I would like to put in a new clutch kit and put on the "new" engine.
If not, do I just drop it down from below with the old transmission and do it that way (removing axles, ball joint ...

2)I believe I have to swap flywheels on the engines correct? Since the new (to me ) engine was from an automatic, I will have to take the old flywheel off and put it on the new engine, correct?

I am fairly mechanical, but have not tackled this sort of thing before.
Manual is on order, for now I an reading the Camry manual (all I have).

take the hood off and you should be able to pull the engine out the top, yes you'll need a manual engine flywheel to use with the manual transmission.
