2002 Corolla got flooded with water

My friends 2002 corolla got flooded halfway up the doors and now he's having some trouble with it. He had one guy come out from craigslist and he got it running by replacing the computer with one from a '99, and the spark plugs. It still idles rough, the check engine light is on, and does this weird sputter/die thing every 4 seconds or so. He knows nothing about cars and I have some experience but I need some help as to what could be the problem. Do you think he may have fried some sensors? I'm gonna try to get it over to Autozone and see if they'll check the trouble codes out and maybe that will give me some ideas where to start. He's a minister, doesn't make a lot so I feel bad that he has deal with this. Please help Thanks

Siphon out all of the fuel from the tank and check it for water. If it got flooded like that and it's sputtering (probably misfires) than it's probably water in the gas tank.

Of course, the CEL will give you more information than me guessing and not having looked at it myself...

The '99 ECM will not be the correct one - 99 is non-vvti, where the 2002 is vvti. Also make sure you get the right ECM for the transmission - ie: 5 spd or auto. Any other issues may just be water in the fuel or wiring harness connections, try disconnecting every connection you find that may have been under water and blow it out with compressed air or "canned" air if you don't have a compressor. It may need an O2 sensor(s) as well - both would have been flooded at halfway up the doors.
