1) I would suspect the relay spot is for fog lights...that other fuse is too small, as the fogs draw as much power as the regular low beams.
2) Assuming that is from the bumper area, that would be the connector for the fog lights...it looks like a standard 9006 bulb connector, but someone correct me if I'm wrong.
3) That's your OBDII port, used for connecting diagnostic tools at a mechanic shop/dealer/auto zone or if you have a ScanGauge tool yourself.
4) That's probably the connector for the optional tire pressure monitor, which it looks like your panel is missing. I wouldn't touch it.
Rule of thumb, always run properly fused power wires from the battery to whatever project needs power, and ground to a good spot on the frame (or run another wire back if you really, really want to).
Factory wiring, while it may contain more wires than your options list filled (the wiring harnesses are always made to support every option...much cheaper to just have one made for all), was made with very specific uses in mind and messing with it can cause all kinds of problems and even fires, as the wires are typically only just big enough to carry whatever current they need to for the factory installed items.
