'04 Corolla, check engine light with hard shifting (automatic)

The CEL has been coming on and is accompanied by a very hard shift. The light has gone off and back on along with the hard shifting. Checked the gas cap, it's ok. I disconnected the battery to reset and the light was off for a couple of hours and came back.

I dropped the car off at a garage and they just told me the software has a problem and the only way to fix is to replace it with a new version computer. I asked why not just flash the computer with the new version and they said it would not work. I asked then why has it worked fine for 5 years?

I'm smelling a rat. Am I off base ?

Please advise.
