Intake, header enxhaust, and have the throttle body polished, bored and a larger throttle blade installed. From there, I would install some good coilovers and a set of sway bars. Lighter wheels (I'm going to use Motegi SX5s for their light weight and low cost) and better tires will help, too. Try to find a set that does well for the type of weather you see in your area. Beyond that, you're looking at a lot of money to improve the car any more.
I doubt you'd do all of this, but any of these things are a good suggestion, just use some logic. A header won't do much good without the cat back and a good cat, and a throttle body won't do much without a good intake. Now that I know how Toyota's TVIS intake manifolds work, I'm sure there isn't a better option there, as it should do well with any modification you add.
