Brake Piston Dust Boot Troubles

I just recently replaced my front brake pads and everything went flawless except when I went to compress the caliper piston. When I pushed it back in I noticed that the dust boot did not fully accordion in with it. About half of the dust boot was left bulging out. Is there a way to fix this short of replacing the dust boot? Or should I not worry about it?

I was in a pinch so I went ahead and installed the new pads for now. The dust boot folded up fine on the side towards the axis of rotation, so I'm not concerned that I am pinching the dust boot. However, I don't want to just let it go because I have concerns that either vibrations or heat might severely accelerate the decay of the dust boot.

As a side note:
When I got to removing the last brake pad I found that the anti-squeal shims on it were completely gone! What the hell? At least that probably explains the squealing. I can only assume the garage lost them the last time I had a full inspection done and never bothered to tell me.

Many pad options- napa cermix and trd dont require the shims (making things easier) and you can get a new set of boots from napa- along with the pad guides/holders for under ten dollars.
