Angry Cylinder 1 and 4 misfire after transmission rebuild


My transmission bearings were gone after the 1.5 years of driving (bought the car used form states). The tranny was rattling in every gear. So I go in to certified transmission place and hads the tranny rebuilt. While the transmission was out I got a brand new clutch aswell. ....But when I got the car the engine light was on and it was reving funny. Their diagnostic tool says that cyl#1 and cyl#4 are misfiring. The car idles really low and rumbles(revs up and down on it's own, sounds off-beat). The transmission people have been at it for the second day now and thay are running out of options. The only thing that is not stock on my car is air intake. Also I have a 1000W inverter hooked up to batery terminals for my laptop. Has anyone heard of or had anything like that happen?
