Rough idle, no brakes, help

Hi all,
I have a 04 Corolla automatic that my family has owned since new. Recently, it decided not to start on us. I checked the battery, and it was okay, and i foolishly disregarded buildup on the terminal and came to a conclusion that the starter was bad. So, I took the starter off, took it to a shop, and they said it and the solenoid were strong.
Well, since i never have had to do anything more than change oil and check fluids on this car, i was unfamiliar with how to take the starter out. I took the intake manifold off in order to see where the rear starter bolt was.
I put the starter back in, put the intake manifold back on, no missing bolts, all hoses are in and everything. Engine starts up now, but it runs really rough, and idles at low rpms. And it seems like the brake booster isn't working anymore.
I thought maybe there was a vacuum leak or something, but all the hoses and clamps are good.
What am i missing? What would cause it to run rough and affect the brakes that way?

Do you still have the original black intake manifold gasket? It's certainly leaking (vacuum leak) if you didn't get the new revised gasket (reddish brown instead of black). It could possibly affect brake booster... Did you also not reinstall the brake booster's vacuum hose or other hose on intake manifold, or the one hidden behind throttle body?
