You will need the 4A-GE harness to make the TVIS work, and to get the full RPM potential and power of the GE engine.

I think the automatic ECU will work with the manual.

I did a similar swap on a 5spd Tercel (engine from an automatic Paseo) and had no problems.

Do you know if that is a big port or small port 4A-GE?

If it is a small port, it does not have the TVIS system, and the 4A-FE ECU will work, but you will still loose out on the top end RPMs and horse power.

If it is a big port (has TVIS written on the top of the intake) you might be disappointed with the low end performance. The 4A-FE pulls harder off the line than the 4A-GE, and you don't start seeing any power from the 4A-GE until you reach about 4000 RPM, then the TVIS opens up and the car starts to move.
That makes the car feel weak in traffic, because you need to really rev it up to make any power.

I have a 7A-FE in my GT-S (swapped out a broken 4A-GE) and I much prefer how the 7A-FE feels.
It has the same horse power as the big port 4A-GE, but a lot more torque at low RPM.
I have never run against another 4A-GE with my 7A-FE, but I have no doubt that my car is now considerably quicker. Much better accelleration.
