Yes, I've seen SR5s with and without sunroofs in the junkyard.

O/D is simply 4th gear on your transmission. If you turn it off, it will only upshift to 3rd gear. With it on it will upshift into 4th. It is common to turn it off when going up a slight grade to keep the transmission from shifting from 3rd to 4th and back constantly and your car will feel more powerful because your engine is in a higher RPM range. If everywhere you drive is flat, just leave O/D on.

Sunroofs are common. Finding one that isn't rusty is uncommon. I am in the process of replacing mine.

There was a guy on here that is or used to sell fibreglass or carbon fibre replacement sunroof panels. I grabbed one of the CF ones from him and it seems to be decent with a few flaws but I think it was his first run at it. I probably still have his info somewhere. Finding a steel replacement that isn't rusted is a real challange but note that the sedans had the same sunroof for those years so don't just limit yourself to finding a coupe sunroof.
