Transmission Issues, just rebuilt too...

My problem started a few months ago. I do not know an exact day or week when it started, but it went like this. Whenever I would accelerate, even in the slightest, I would hear some sort of high pitched squeal. I paid no attention to it, as I could not pay to fix it anyway. I thought my car would just keep working until I started my two jobs.... Oh how was I wrong.
Two weeks ago when I was driving to work from school the squeal started to get louder and I was hearing a grinding noise whenever I would go under a pass or drive near a curb. I had a bad feeling that my car was going to die, so I went to the far right lane just in case. Just so have it, it did. My transmission caught. Then I continued to move. Whenever I would try to accelerate with any force it would get caught again for moment. So I went and parked it in a lot with its last breath. So I decided that there was nothing I could do, so I started walking the rest of the way to work. I passed a mechanic shop and had him get it towed and allow him to find out what the issue was. I had no idea at the time it was the transmission.
I come to find out that the transmission seized and it had to be replaced or rebuilt. I, knowing the engine was sound, decided to get it rebuilt for the $1200 he said it would cost. Come a week and a half later I get it back... Except now it works but now it's still having the same issue. Whenever I am accelerating it squeals, this time with a small grinding noise. Not only that, it does not default to first gear anymore. I was almost in a wreck today when I pulled out. I pull out and thought I would have enough power to gain speed but no go. It was using second gear as the default gear. I am able to use first only if I "manually" do it.
What do I do? He said he would warranty the transmission for a year. What corners could he have cut or what could he have done wrong?
