you could put on aftermarket rims and keep it stock height and it probably wouldn't be so bad. It is definately low though.
Water ingestion in intakes happens, but it isn't THAT common. To really hurt things you have to suck in a lot of water. So unless you are completely submerging the intake, or driving through puddles the size of a small lake, you should be okay. Also, for the gen 3 CAI luis made he located the filter above the splash guard, which would make water ingestion a little harder. I would assume he plans something similar with the gen 4 intake.
