My 98 Avalon water/leak issue

I have a 1998 Avalon XL with sunroof/moonroof.

Problem #1:

Whenever it rains, the rear door on the driver side seems to have water drain INTO the door. When you swing the door open or close you can hear water in it. To drain it, I basically have to rip the rubber piece at the bottom of the door.

Also, when I was checking my spare tire in the trunk, there was a little water in there too. Yesterday when I was getting the car jack and i noticed a clear tube in the same compartment. I have a feeling that this is somehow causing water to flow into the trunk. That is just my thought, anyone have any idea?

I got my hose out to spray water all over the car for about 10 minutes, and water didn't get in the door or my trunk. However, this only seems to be an issue when it rains.

Problem #2
I was told by a mechanic that my shocks and struts need replacement. But when I took it to the dealership for them to look at it, the first thing they told me was that "it is not a safety hazard, so it would be fine if you choose not to replace it...". They didn't even bother looking at it. What do you guys think? Should I spend about $800 to get this replaced? Or should I just leave it as it is because it "isn't a safety hazard" ?

I have Problem 1 in my passenger side rear door, best ive come up with is removing a screw on the bottom inside and letting it drain. when i bought this car it had water in the trunk as well never could find the cause i even put my bro in law in it with a flashlight and sprayed it with a hose, he didnt see anything after about 20 mins but was sayin he was tired of lookin. The car is garaged mostly and i have not had any water in the trunk since.

The holes on the Door bottom shell DON'T allign up with HOLES of the trim attached on the bottom. This prevent the water from leaving the door shell inside.

I find it quite difficult drilling them while they are still attach to the door. The trim is a metal piece covered with a black rubber.

Drill Holes to Allign with the door shell holes.
