Electrical Problem

I have what seems to me as weird electrical problems. A couple of months ago, I changed the spark plugs. I did not reattach the ground on the intake manifold well. This caused some intermittent clicking of some relay under driver side dash(copr?) I moved some stuff around under the driver side instrument panel. Before I could figure what relay it was, the car would not start, apparently I burned out the fuel circuit in the ecm. I got the car running by grounding FC terminal on the ecm. After a few weeks, I have replaced the ecm.
But with the old ecm damaged and present one, some odd things with the electrical system.
1. power mirrows do not work.
2. vanity lights do not come on when the doors open, unless key is on or within 10 seconds of key being on.
3. interior trunk release only works with key on or within 10 seconds of key being on.
4. headlights on automatic stay on only ten seconds of key being turned off.
5. When the key is turned off the old setting for AC fan is forgotten. The fan speed reverts to zero thus the AC does not come on. AC comes back on after the fan speed switch is hit remembering the temperature control setting.
6. moon roof does not work.
7. interior door lock switch does not work unless key is on or within the magic 10 seconds.
8. Remote only locks/unlocks within 10 seconds after key is off.
Power windows, seats, radio work. Cars seems to run fine. I would appreciate some help where to start.

What year and model avalon? Did the ecm pins matchup with the harness? I'm guessing you have other damaged relays or the wrong ecm.

Opps, I have a 2002 Avalon XLS 3.0. The ecm was an exact replacement, everything fit perfectly, and at least some of the problems were there before the replacement. I did not check everything before the replacement.
I had moved stuff around before, trying to figure what relay was the clicking. That is probably what caused these problems, I think.
